What a fantastic new tool! I've been hoping for this for months. A big help for all the mainstream specs in PvE.
I'd love a way to save my custom weightings for my own model. For instance, it looks like your feral tank and DPS models come from the weightings on emmerald.net. That's a great place to start, but I'd like to easily be able to plug in his "high gear" numbers instead.

Can you save "weights" to your account? Can we save "multiple" weight presets to your account?
I think I like the tool, but not if I have to re-adjust it everytime I close my browser.
Not currently--but all the information is stored in the URL, so you can save a filter with a simple bookmark.
By the way, you shouldn't need to re-adjust the presets every time. If our presets suck, please tell us and we'll fix them! :D

Yeah I see the query string stuff, and understand how they work (I'm a software engineer :) ). I didn't know if you had any intention of saving stat weights so while you browse around in the items the items would always stay ranked and I could load new stat weight "groups". For example, for my rogue, I could have a PVE stat weight, a grinding stat weight, and a PVP stat weight, that could all be loaded under my account options or something.
Don't get me wrong, what you guys have done is nothing short of awesome. The templates are dead on, they just change slightly for each character based on current stat's that character has. So I was trying to fine tune the combat rogue template for my personal character is all :).
Nice job on the new features!

The presets for ferals are rather off... The bear one needs to be split into two different presets, due to the weights varying so much based on current/target gearing style. Here are my suggestions (I'm the author of Rawr, the leading feral theorycrafting tool). Also, I included Weapon Damage, even though you don't have that as a weighted option, in hopes that you'll add it (This is the '+7 Weapon Damage' type stat, such as on Crystalforge Trinket).
Druid - Feral (Bear - Mitigation-centric)
Agility: 95
Defense Rating: 60
Dodge Rating: 65
Stamina: 45
Resilience: 40
Armor: 12
Expertise Rating: 10
Weapon Damage: 9
Hit Rating: 5
Strength: 4
Crit Rating: 3
Attack Power: 2
Druid - Feral (Bear - Survival-centric)
Agility: 50
Stamina: 42
Dodge Rating: 33
Defense Rating: 32
Resilience: 21
Armor: 12
Expertise Rating: 10
Weapon Damage: 9
Hit Rating: 5
Strength: 4
Crit Rating: 3
Attack Power: 2
Druid - Feral (Cat)
Weapon Damage: 244
Agility: 69
Expertise Rating: 57
Hit Rating: 57
Crit Rating: 52
Haste Rating: 49
Strength: 43
Attack Power: 25
Attack Power (Feral): 25
Armor Penetration: 10
The relative weights for bears changes a ton based on gear and buffs, but that's at least in the right ballpark. Cat's don't change so much, so those are pretty good.

Please include a filter for PvE progression.
I can remove PvP items easily by setting a filter for 0 resilience. However, filtering items outside my PvE progression level is difficult while still retaining the badge rewards (using item level), and it's not apparent how else this might be accomplished.

The problem isn't that your presets suck. People play the game differently. I would think that the presets you have would want to be the best overall for the class. But, from a priest perspective at least, people play differently, some like to stack healing, some stack spirit, etc, etc. Playstyles change from player to player, and situation to situation.
So, having the ability to save a preset to your account would be tremendously helpful. 'I want to look at my spirit heavy choices' or 'I want to see avoidance stacked tanking gear'. Just throwing in my opinion. Whatever ends up, I still love it, and appreciate the work put into the site.

I would like to add to the request that you be able to save your own presets in a browser cookie that would then get merged in with the possible presets to choose from.
I guess you could tie it to an account and store them server-side, but it's not neccessary for me anyhow.

This sorta works like you want already.
http://www.wowhead.com/?items=4.1&filter=sl=5;ub=3;preset=3.pve.beast;gm=4
Now use the links at the top (or the menu system) and select a different type of item. Your weightings stay they way you had them. You can safely browse around other categories and keep your weights. Want to do a search? Select a category to search in, and in the top filters, use the "Name" input box to search.
As Skosiris said, you can bookmark the page and the weights are saved in the URL. Then you can always go back and surf around like this keeping your weightings.

Also, I would recommend these stat weightings for a Holy Priest (PvE)
Spirit: 1
Intellect: .66666
Healing done by spells: .4
Mana Regeneration: .33333
Stamina: .3
Spell Haste Rating: .1
I spent some time looking through various things, like Elitist Jerks, mana regen models, and various other things. This set of stat weightings brings up what I think to be the strongest set of gear for a Holy Priest in PvE. Just my thoughts, feel free to critique.

I would not include Stamina at all; it's not a key stat for holy priests. Of course they still need Stamina, but the required amount is rather easy to get by just wearing the best gear anyway.

I would extend this to all healing and DPS classes actually.

Yeah, I realize Stam isn't a necessary stat. But I still put some points in it. There are some pieces lower down in raids that don't give stam at all. This is a bunch of weightings that I've used on various sites throughout the raiding I've done and I've just modified as I've gone along.
