Some quests showing as incomplete, but should be done

I'm using Wholly and Quest Completist (to figure out which one I like better). My goal is to complete all available quests in every zone as my character is a former Alliance character moved over to Horde. That last detail may be the cause of some of these problems.

Some quests are showing as never started or completed for my character. Here's one example:

Strangely there is another example in that same quest line:

Escaped From Gilneas

This is despite having just finished this quest chain last night through the last quest. Clearly this seems like some sort of mistake unless that was an optional side-quest that I have now missed the opportunity to obtain. I've had quite a few of these pop up since I started my crusade of quest completion.

I'm wondering if there are some basic guidelines I can go through to figure out what is wrong and how I might get credit for that quest and others like it. Did the quest ID change? I find it unlikely I did the quest on Alliance as I started in Kalimdor and was not much of a traveler in my Alliance days. Plus this is a Horse quest line.

I'll add that "A Scarlet Letter" actually shows on my map as an available quest, but I don't see it when I fly to Solliden. I'm in the past version of Tirisfal Glades, but I checked in the modern version as well. No luck finding the quest giver.

I know this is old but A scarlet Letter you have to do the follow up chain to get in from Deathknell its the quest to talk to Voss. So if you've done the deathknell just go kill the scarlet guys near the farm area and they will drop the missive to get the quest a scarlet letter. As for Escaped From Gilneas one you get that when fighting the darkhound a worgen will show up and attack you. Make sure you are not one shooting mobs or it will never show up
