I've noticed that. Sometimes the questioner will get his comment removed and the answerer will get theirs rated up. This is logical as the question is no longer relevant as the thing that prompted the response as the response contains the information at that point (assuming the response was phrased well).
While I do see why it happens, I agree that it effectively penalizes the questioner.
@wowhead: Have you guys give this any thought?

The important thing is that a downrated comment is not a penalty. Smart users have asked me to downrate their comments FOR them once they become no longer relevant (with a patch update etc). The reputation bar we put up on the profile page was removed for precisely that reason, because we didn't want to give the impression that a downrated comment was a negative thing. When you reply to a comment, the original comment is never purged--a downrating will only hide the comment. This saves on screen space, but still allows the user to see what question was originally asked. Make sure that if you're replying to a question, you actually reply to that specific post so that the question doesn't get purged if it's downrated.

falling back into that hole and being ruled by instinct minus reason!
I think you should change it once and for all.
