that's why i joined a pve realm myself, i could careless about pvp and if i actually wanted to pvp i would join battlegrounds. i like to quest and run dungeons...

As much as I hate to admit it, I'm having a really hard time to see your side here.
Regardless of the type of realm you're on, the entire area you're speaking of was designed to spark a bit of PVP now and then. The quests even
warn you
that you'll be flagged for as long as you have the quests in your log.
PVP is a huge part of the game, no matter where you decide to call home. The beauty of PVE servers is that you have the option to chose when to participate, if at all. You decided to participate and apparently assumed no one would be interested in actually fighting in a designated PVP area. That's like saying people should only go to Wintergrasp to farm the mats of their choice, and everyone of the opposing faction should just be ignored.
As for people PVP flagged on PVE realms - it's not necessarily because he's some pathetic guy looking to show off his epeen. Granted some people that do it (like the ones jumping around on mobs) are jerks, but that's not always the case. It's the simplest way to advertise that you're in the mood for whatever PVP someone might be willing to throw your way. You're pretty much guaranteeing that someone else is going to be able to get the first shot off too, which puts you at a big disadvantage. The other big perk is that when you're done, you simply turn off your flag and go about your merry way.
I'll take the random flagged guy running around over some knob spamming duel flags at me while I'm trying to do something. The game mechanics are in place for a reason. If someone is abusing them, report them. But saying no one should PVP on a PVE realm is asinine.
On another note...
Basically, I am not one to stereotype, but it seems based off of my WoW experience that PvP realms have much more honorable/polite people in general.
This has also been my experience.

The PvE version of ganking is, be a high level, aggro all the mobs in an area, lure them on a lowbie questing nearby, vanish or any other aggro-dropping technique, watch the mobs grind the lowbie to dust.
Since it even works on your own faction members, and I know some people who like dong this, you are
never
safe, not even from your fellow Horde/Alliance.

Warlocks used to be able to use Curse of Recklessness on low level mobs to make them hit harder... It was fun watching lowbies get one shotted =P
As for PvE realms, meh. Nobody has any excuse if they are getting ganked.

PVP is not a huge part of the game. I have been killed by other players maybe ten times. Most of those in Wintergraps where I was mining or the Brewfest quests. I can ignore PVP just fine without detracting in any way from the game.
For me and my friends a ganker is rarely a problem. If an opposing player is being an a-hole there are enough friends with lvl 80's online to help out. Usually the ganker is a coward who runs as soon as a lvl 80 shows up. Which is funny as I and most of my friends suck at PVP.

You're playing a game where the back story of the world is one of two opposing warlike factions going about their business, and clashes are inevitable. Random world PvP on PvE servers can be hilarious, frightening, a good test of skills, and a lesson, all rolled into one. Since the "queue for BG's anywhere" element of the last patch, I think PvE servers got that teensy bit more interesting, as you pop back into the world, and have to be wary for 5 minutes.

Because on a PVE realm you chose for yourself when to PVP. When you're done, you remove yourself from the equation.That's the entire point. If you didn't want to fight, you probably shouldn't have gone to Venture Bay to begin with. The entire area is optional. Granted 90% of the time you're not going to see another living soul down there, but that's a risk you take if you decide you just have to have a piece of the gear from the vendors there.

. Just because you decide you don't want to, doesn't mean that it doesn't exist. Heck, I'm even with you on this. PVP in its current state is far too irritating for me to enjoy, so I just don't do it. But that doesn't mean that Arena, Wintergrasp, battlegrounds, honor gear, duels, flagged NPCs, quests that flag you, city boss raids, etc. don't exist. They're still there, and they're still a huge part of the game - it's just a part that you (and I) have decided you want nothing to do with. There's nothing wrong with that, and that's what PVE servers are for. But throwing yourself in harm's way and then complaining that someone has the audacity to take advantage of it just makes no sense to me.

Normally it's indicated by turning the pvp flag on/off. However due to the quest design it wasn't possible for me to keep my pvp flag turned of while doing the quest for the totem, so I had to indicate that I wasn't interested in pvp some other way. I tried being passive. I tried emoting him that I was /bored while sitting down. I even contacted him in whisper and told him directly. It was no secret to him that I didn't want to pvp.
So basically... you want a PVP objective not to be marked PVP on PVE realms, but you still want the PVP reward? That's like saying I want honor gear, but I just want to grind mobs in battlegrounds.
The quest you're speaking of is designed for PVP. That's the whole point of it. The totem you wanted is just an incentive for people that want it to be in a designated PVP area and flagged. You're even given the option of quitting when you've done (abandoning the quest). This isn't an option on PVP servers.

It's been my experience that most of the people on PvE realms see flagged quests as an easy route to some &*!@#$baggery.
it's also been my experience that because world flagging is so novel, it brings out the most bloodthirsty in PvE players.
As to "why take the pvp quests on a pve server" question... I call shenanegins.
