Whilst gemming for AP as a low geared 80 MM Hunter is advisable, gemming for pure AGI as you get more and more gear is the way to go.
Dont forget that your Piercing Shots DoT procs off your crits. AGI provides both AP and Crit, whereas pure AP does not.
It is hard to provide more information for you without seeing an armoury link however..

Using a rotation as a MM is fail, as shots doesn't have the same cooldown.
Just shoot your instants as they come, and shoot steady when they are on CD.
If more than one is avaible... Kill Shot > Chimera > Arcane > Aimed is the priority.

Yeah, your rotation sure does work, but you will be delaying your Arcane Shot 3 seconds every rotation and you should be shooting one extra steady.
If you are good with that, go for it.
Also, I made I mistake up there, priority should be Chimera > Arcane > Aimed.
And... Chimera and Aimed shot glyphs are inferior to Kill Shot and Steady Shot, according to spreadsheet.

Actually depending on how you glyph a shot rotation is very feasible, for instance this is the MM build I use:
http://www.wowhead.com/?talent#cxbZzeVsRhzGIsguVox00b:0If
Basically I start with Serpt Sting > Chimera > Aimed > Arcane > steady x 2 then repeat until I run out of mana :) (with the exception of Serp since i don't need to refresh it again)
I see a lot of 7/57/7 builds that do not include Improved Hunter's Mark and I'm really curious as to why.
As for rotation I find that I get a smoother shot order going Chimera>Aimed>Arcane>Steady than I do by placing Arcane before Aimed (Serpent is of course applied first but that's not part of the rotation). This is without the Aimed Glyph (currently have Chimera, Serpent and Steady, am contemplating Aimed in place of Steady but I'm not so sure that makes sense). I understand the rationale of the Kill Shot glyph but as a mix of Heroics and occasional pug Raiding Hunter, it's not really an optimal glyph as I wouldn't get the most out of it in general.
But really, my main question is why the lack of either Aspect Mastery or Improved Hunter's Mark?

Imp HM means 90 AP for 3 talent points. That's easily beaten by other talents.
DonTe on EJ took the job of calculating the shoot "rotations" for MM, with and without glyphs. It can be seen here:

Basically, whenever you use CS>Arcane>Aimed you shoot a lot more arcanes, a few less aimed and less steadies.
