I recommend you send your pet in first (make sure Growl is active, and Cower is not), and have him establish some threat then blast away.
In fact...which pet are you using? Should use a Tenacity pet for the Thunderstomp talent.

the first thing you must do is start thinking like a hunter. Here are some tips:
1) every weapon belongs to
you
2) AND I MEAN EVERY SINGLE ONE
3) Your pets can tank both heroics and raids, send them before the tank goes
4) intelect and strength are much better than agility
5) when it comes to pets: the bigger, the better
Follow these simple rules and you will be a successful hunter

This guys having legitimate problems and you give him this garbage... do not listen to Aranthian. Not every weapon belongs to you - you want Agility on your weapon preferably. Strength is not good for Hunters, and most weapons with Intellect on them also contain Spell Power - a big no-no for Hunters. Your pets will NOT be able to tank Heroics or Raids. Ever.
let me inntroduce you to a wonderful new term: JOKES. C'mon,didn't it pass from your head, even for a brief second, that i was joking?
And even someone that has never played wow before knows this is not actual advice. EG:my 5th advice makes no sense. L2humor

Well,to an extend you have a point but still.
The guy is 44 level. He knows.....i hope, that the size of pets doesn't matter, so this advice can be understood as a joke. he should also know that he can't equip everything (JOKE! contrary to the popular belief JOKE!)

Another point I'd like to make is that sometimes your pet's abilities bug out if it's not on the bar and your Cower can get turned back on alongside your Growl. Simply open your spellbook (hit P) and hit the "Pet" tab at the bottom and right-click the Cower icon until it no longer has the moving trail around its border.
Similarly, while you're on this page, right-click the Growl icon until it DOES have the moving border.
This will ensure you have the most threat possible on your pet outside of Thunderstomp.
