While it would encourage world PvP to a much larger degree (ZOMG! we lose Ogr AH if thrall diez) that is probably not a good idea. On faction dominant servers (of which mine is one, 3 alliance per 1 horde) the smaller faction would not be able to keep control of its cities at all.
Warhammer players have often complained of faction population imbalance to the point where the game devs merged certain servers to fix the problem (which supposedly worked).

Then where would all the Alliance go if all of their capitals are taken? It would ruin the game, imo.

alliance would still exist to a great amount. there enconomy would decline extremely. (they would have no ahs) and they would have to regain a capital. they would not have a hard time since they can retake Silver moon or the exodar or darnususs. Also the tram war idea IS SICK. also the alliance have the neutral ah to fix the economic issue. also to booterang, that would not be a huge issue since we would have control over other cities hopefully or its off to gadgetzan or booty bay or everlook. :( Any more ideas. I am thinking about proposing this to blizzard. the faction imbalance could be an issue.
They would also have no quests originating from/leading to major cities. And no high level class trainers. You'd break whole quest lines, eg, the quest chain around Dragonblight.
There are probably issues around factions. If Stormwind was to be turned to Horde, then every NPC in the world with the faction Stormwind would also need to be turned, meaning that there'd suddenly be a lot of guards around waiting to ambush low level characters. Towns would be turned as well. You'd need to create a completely separate 'city' faction to make it fit into the game mechanics.
What happens for the people who log out in Org before it gets taken over? When they log back in, will they suddenly be massacred by the Alliance guards? Or will they be safely ported somewhere else? Would you need to *run* from SW to Westfall, just to get a gryphon to go somewhere else?
You'd be better off by expanding the 'city' facilities at Wintergrasp, than by making the existing city centres switchable. At least it wouldn't destabilise the game.

Yeah I hope the next "wintergrasp" they introduce has more city like aspects, instead of just being some random fort with like 5-6 NPCs.

I would imagine if this were to happen. There would be cities that would be always dominated by a certain faction. (Org or SW etc), But secondary cities that would be implemented into game to have some sort of meaning to fight for. If im not mistaken this is also a Guild Wars thing.

Blizz already tried something like this: Haala. I'm almost sure it died out. It would be fun if they re-introduced the system, but with a more important town, like the new capital city in the next xpack.

This is a sweet sweet idea that, with a little finessing, could actually be viable and totally shakeup the otherwise non existent and boring world PvP.

The problem with Halaa is that Halaa is a dump that is miles away from anything anyone cares about and there is little of value to be had from holding it. Whole traditional capital cities, that are still to this day the centre of trade, learning and activity for 99% of the community - there's a seperate thing entirely.

The problem with this is it's supposed to be an entertaining experience, and the game is not based around PvP. Hence why they made Battle grounds and Arena where you can get resilience in order to fight more aptly in PvP situations.
On games such as what you are mentioning, there is no "PvE/PvP gear". You have good gear and bad gear. This is how the game is designed. This would be an attempt at merging the two, and is a bad idea because of the design of this game. Now, if they had, say, epic PvP drops when you killed a city leader or tokens used to buy PvP gear, that would make it more appealing. But, to have the opposing faction take over a city entirely? That's a bad idea.
The only way I would say this could be a good idea is if you only hold the city for "X" amount of time. Say 30 minutes, while waiting for reinforcements that regain control of the city, and the city can't be captured more than once per day. Then it wouldn't ruin the entire theme of the game, and just be an annoyance to the under represented faction.
The reason I say this, is solely because our major cities are refuges for leveling characters. Thats the way it should be, and is the way the game is designed.
You should move to Israel or some 3rd world country that is caught in constant civil war and see how much you like this idea.
