With a decent and experienced healing crew you should be getting a 5-point heal once a second assuming you are in range of you're healers and thus wont ever need to use your shield either. Obviously that works great in theory but can end up being a mess in practice, but the two most important things are getting your stacks up (via 1-1-2) as fast as possible and sticking tightly in the group.
In a successful kill you should be seeing multiple players with stacks of 20+ by the end

If your new, or don't trust your healers, or your healers suck, or your group fails at stacking compactly, i recommend you go 1,1,1,2 instead. Gives you more room for error. You won't have as many stacks up as someone going 1,1,2, but if you mess up on 1,1,2 or have to flame shield and run low on energy and your stack drops off, you do way less damage overall then someone who maintains a stack but has it build a little slower. Once you start doing EoE more regularly, you can run 1,1,2 without any problems at all.

I've seen three philosophies for phase 3.
1,1,2 only (requires dedicated healers)
1,1,2 using 5 (requires good timing and also dedicated healers)(not really recommended)
1,1,2,3 not using 5 (can be done with or without healers)
I personally use the 1,1,2,3 method. With this method you stack 3 on yourself five times as you are flying up to meet Malygoes, then just spam 1,1,2,3 over and over. 2 combo points, launch DoT, refresh HoT, repeat. Using this method (with even just 1 AoE healer), you can live through 3 focus beams in a row without using the shield. I find it's the safest route to go. A simple spammable macro makes it easy to pay attention to the sparks and movement to stay with the group.
In general though, trying to time the shield as well as keeping your stacks up proves really hard to do. Maybe if you were doing 3, 4, or 5 combo point DoTs you could have enough time, but I think you'll find it's harder, you'll end up with less overall stacks, and it's just not worth it compared to the Direct Damage or Self Healing strats.

Actually, what people's not mentioning is to wait after 2
so it's more of 1, 1, 2 - wait 3-4 seconds for energy regen THEN repeat
if you do it too fast you'll run out of energy, if you do it too slow you'll be reaching max energy
The only reason to "wait" is to save energy to use the shield. This shows the other problem with using the shield. You need combo points to use the shield, and you burn combo points putting up the DoT. So you'd do something like 1, 1, 2 and put up the DoT. Then you have to wait and save up energy. You could drop another 1, 1 on the boss so you have two combo points, then wait some more. If you are focused hit 5 to shield, if not then hit 2 and refresh your DoT.
All this waiting and watching for the focus beam, all while moving around the sparks, and managing energy; this is why people fail at phase 3 and keep dropping their stacks.
I just did a 10 man Malygos a couple days ago. We had 2 dedicated healers. A hunter died almost immediately. A little bit into the fight I check the DoT counter and see myself with 20 stacks, someone else with 14 stacks, a third person with 8 stacks, and then the four other people with between 1 and 4 stacks.
If your healers are on the ball, everyone can do 1,1,2 and easily have a large number of stacks. If your healers are slightly off the ball, everyone can do 1,1,2,3 and easily have slightly less stacks than the straight 1,1,2 guys. Personally I'll stick with 1,1,2,3; it's safe and easy, I'm always near max stacks, and I never die.
