I'm not saying i played so many or every damn game out there, but until i played Borderlands 2, my most hated villain was Kefka from FFVI. I finished the game twice on emulator when i was in high school and i can say that he was THE sickest bad guy i saw. His massacre and slavery over Espers, or using his god-like powers on innocents just he's bored (the 2nd half of the game)...and of course the river poisoning. I mean who cannot look at spit at this face?

But since the day i finished Borderlands 2, which i must say truly a masterwork, magnificient game, my mind is changed until the day i saw more %^&*ty villain.

From the start of the game till the very seconds to the ending, this bat&*!@ just doesn't stop about being A-hole. I mean in one of the missions, he is just want to check if his grandmother ok. You may think "aww, he is a human after all" But do not fret my friends. Because;
he actually hired bandits to kill his grandmother. And when we go to check her, we find that he actually hired us to take care of the bandits he hired, so he wont have to pay them!
Just want to hear your experiences with the beings you just want to slap with a french bread.

By the way, of course Handsome Jack was one the things that made me play this game. I love his quotes and scenes. But no matter what, i cannot remember a time where i said "son of a ***" so many times for a long time. :)

Kefka is pretty high up there, but Vaas Montenegro (from Farcry 3) has tied up the score.
In terms of pure monstrous villany, Vaas is on a league of his own. Pirate, Drug Dealer, Kidnapper, Slaver, Rapist, Murderer, if there's a line you can cross, Vaas not only crossed it, but burned it along the way and littered it with kitten heads and pancake-bunny heads.

Honestly? I've seen so many different villains in Movies, TV Shows, Animes, Cartoons, Books, Comics, Mangas that it's almost impossible to pick one.
Out of the Final Fantasy Universe alone there is the Emperor, Kefka, Kuja, Seymour, Sorceress Adal, Vayne, the Fal'Cie; all of the villains are monsters in some way shape or form after all, and while only Kuja and Kefka actually succeeded in blowing up worlds, they all did some horrific things.
Hell one book series I read had an entire race full of Demons that lived and thrived off of pain, suffering, death and hatred, and they were all more or less immortal unless a specific set of circumstances happened that they could be killed(one being the Endarkened killing each other, a Dragon bonded Mage, or the merging of High and Wild Magick).

Vaas Montenegro
from
Far Cry 3
and
Handsome Jack
from
Borderlands 2
.
Vaas has a top notch personality and an amazing actor behind him. It's the type of guy you would expect to talk to you about the flowers in the backyard while surgically dissecting your guts with you still conscious. He is just nuts. And a huge exhibitionist. And a crack head. And he can show it all with just his mimic and gestures and manner of speech, nobody has to tell you directly.
The amount of pure evil mischief and disregard for any life that Handsome Jack is able to broadcast only through voice comm is stunning. Taking a villain with a sense for the blackest of the black humours and putting him in charge of an enormous and almost almighty corporation is a genius idea. Basically, any wickedly funny thing that comes to his mind, he is able to do, without any legal or moral drawbacks. And truly, the things that Jack does is really a series of sick jokes, that you might even have laughed at if they were told to you in a safe environment by someone who doesn't have a fake face snapped to his head, but when encountering them in "real world" (or more like a virtual world from a perspective that you sort of sympathize with), they just give you the shivers and a firm knowledge that Jack is a dangerous sociopath.
Well or at least I think so. Me? I just smile because I fricking admire the top notch writing and the sense for wickedness and decadence.
By the way, did you notice that every time you walk away from a cleared level, where you had to fight another one of Jack's insane things, you walk in such a direction that the GIGANTIC LETTER

is basically laughing in your face? The guy who did that level design knew exactly where to put that god damned moon, every single time.
Trying to think of some other villains. The
Transcendent One
from
Planescape Torment
had one of the most badass conversations at the end of the game, but really, he has been outclassed by the acting skills of the recent games I believe. Also, he was more of a badass than a mischievous !@#$%. Old Hag Ravel was also a great villain.
I think the
Invisible Man
in
Mass Effect 3
turned out pretty well, especially appreciate the level of
disturbing
they added to him. Seriously, he would be much better suited as a main villain for a whole different Mass Effect, one that would come between the Collectors and the Reapers.
I don't know who
Kefka
is, but the word Kefka in Slovak language stands for toothbrush. I can not take that guy seriously. He is a bathroom utensil.
Also, seriously, the
Necromorphs
and the
Markers
(
Dead Space
franchise) are some pretty neat villain creativeness. Best spin on classic zombies I have seen up to.
