So lately I've begun missing 'the good old days' and all that, but I haven't played my hunter since hunters used mana and I'm completely clueless rotation-wise, gear-wise and spec-wise..
If someone could give me some pointers that would be great.

What spec are you looking at starting with?
Meanwhile I'll see if I can dig up some of what was written up by myself, Whitefyst or Esoth back at 4.0.3 on the focus system.

Hey Soren,
A couple big things changed, as you note in your post. Reading through the patch notes where hunter changes are discussed could give you a better idea of what happened, but getting into the game and feeling things out is really the best way to go about it.
As far as spec, rotation, & gear...have you checked out the guides section of wowhead?
Shoot to Kill: Your Way Around the Hunter CLass

is a great guide to help direct you in coming back to the hunter class. Depending on if you're a PvP or PvE player, you may also want to look at
PvP: Beast Mastery Hunter

canidae
, and the
Survival Hunter PvE Guide
by
Sazuiz
could help you figure out what suits you best. I don't think there's a Marksmanship guide on the site yet, but
Shoot to Kill
covers that nicely.

Warcraft Hunter's Union
also has very good, and consistently updated guides on all three specs as well.

Except WHU hasn't been updated in the content and has been consistently wrong on several points since the beginning of the expansion.

Like a lot of things - its been discussed several times on these forums, and you can just compare the advice given to the various tools and other guides out there to see that its wrong or misleading and most is still based on 4.0.3 or perhaps more generously 4.0.6.
(TL;DR: I'm not going to start dissecting WHUs guides - its not worth the effort, and I have better things to do with my time than start an argument about the details presented by another site)

Just to clarify I wasn't trying to start an argument, I just wanted to know what you felt was wrong in the guides.
With regards to it being posted several times on these forums, I just recently started following the forum here so I haven't had time to read everything yet.

My "argument" wasn't aimed at you starting one, but more that, on general principle, I don't want to argue against other guides or site sin general :)

And when your TNT procs, never hit explosive shot back to back, let it tic. For example, explosive shot, arcane shot, explosive shot, cobra shot, then explosive shot again.
Please do keep up when you want to post helpful replies - Explosive shot during LnL should be fired ExS, ExS, AS(or CoS), ExS for maximum dps.

How much fun is the hunter with focus instead of mana? I've always wanted to try one, but I never got around to actually doing it. Focus just seems so.. limited? I don't know. I can't imagine losing mana as a resource.

For raiding purposes, it is vastly superior. Being reliant upon external buffs for mana regen (and thus DPS) was painful on some fights. Our DPS resource is now under our control, which means that most of the time execution=results.
Bottom line: It is far more satisfying to raid with focus than it was with mana.
PvP is a different story. Hunters lost a lot of burst potential. We gained very little control or survivability to compensate for it. That's why we have such low representation among the top PvP tiers. Any hunter who earns a drake this season is &*!@ing skilled, period, end of discussion.
Hunter PvP is being fixed in MoP to a large extent, and, of course, it isn't really a problem for casual BGs.
Thanks for the reply. I think I might level one. I really don't have much to do until MoP hits the shelves. They really interest me and seem like an amazing class to play.
